When running the CFR, we need to set the player stacks to a default value (ie: 20BB per player)
Obviously when the stacks are different further in the game, the CFR would give different strategies.

Is it possible to reuse the first results when the stacks have changed ?
Or do I need to run the CFR with every stack combinations so my bot can play appropriately all throughout the game ?

Ok. I think the literature on the subject just avoids the question. They often assume we're playing fixed limit with an infinite stack.
